Features and Sync3 versions are not really related.
If your car is stock with no modifications, all features should remain unaltered.
If you enabled something via Forscan, the worse that could happen is those changes reverting back to stock values, so you should re-enable them afterwards.
I do not recall features just disappearing from stock cars.
